In this scene at the play, she is asking “Why are you here?”, ‘wherefore’ is archaic for ‘for what reason’ or ‘why’. So the joke does not really work here if you condition its rooted use.

Actually, considering this is followed by “Deny thy father and refuse thy name”, she’s actually asking “Why are you Romeo?”, not “Why are you here?”.
